How to evaluate the fitted result by LCF?

Athena Freezing Desktop

Bruce, Sorry for the accusatory subject line - I can't prove Athena is the culprit but I figured that others with the same problem would be searching for similar terms. Running Athena from the current debian package for Lenny (2:1.2.11d-1) we have been seeing desktop freezes after some hard to characterize period of use. The time period seems to usually be a few hours, and there is a belief that it is connected to having more than a few raw data files open in Athena. Users have previously seen Athena crash/freeze when they have "too many" files open, or Athena open for "too long" but I haven't been able to get any firm numbers. The concern is that while previously when Athena crashed or froze, only Athena was effected. Now it seems that the whole desktop becomes non-responsive. The reason I'm suggesting there is a link between Athena and the Desktop (XFCE4) problem is that if you connect to the system via SSH and kill Athena, the Desktop becomes unfrozen and the user can continue with what they are doing. We have seen this occur on both beamlines, with different users and different data sets so I doubt it is data specific, but can send your some sample files if that will be useful. Can you make any suggestions on the minimum vs optimal hardware for Athena? For tracking many (30+) raw data files to see how a run is progressing, can you suggest minimum RAM, CPU power, # of Cores? Is possible to shift the spectra in athena?

Dear, I want to consult if is possible to shift a spectra in athena? As shown in the attached file athena.prj, I want to include red-(Se) to do LCF. But I forgot to measure the red-Se(0) spectra, only grey-Se(0) was measured. However, according to the literature, these two references have the same energy position only with different amplitude at the white line peak. Since the white line peak would shift if the same sample was measured at different facility, thus I need to do horizontal translate the spectra of red-Se(0) which measured at another facility. is it possible to do this in athena? Me encuentro usando el athena 0.8.061 y el ifeffit 1.2.11c instalado en windows vista de 32 bits. Tengo puesta la compatibilidad de windows xp service pack 2, ejecutándolo con privilegios de administrador y después de haber trabajado algo, cuando quiero grabar los .prj no pasa nada. Entonces lo que trabajo no tiene sentido por que no lo puedo guardar.

Hi, I am performing some simulations for Er2O3 and found that the best agreement with experimental data are found when I use UNFREEZEF card. With this card I find some coditions I cannot acchieve convergence, I atach the inp and output files. Dear, I want to to ask a question about using Linear Combination Fitting in Athena. I normalized all the references(measured in transmission mode) and samples (fuorescence mode) with Athena, and then wish to use LCF to quantify each unique component in the samples. But I noted that the normalized samples spectra had lower height at the white line peak than any references(shown pic-1.emf in annex), thus the fitted spectra were also higher than the original sample spectra (shown pic-2 and -3.emf in annex). about energy error in XANES

Dear All, My XANES data were collected with Si(111) monochromator with a step size of 0.5 ev. I want to determine the energy position of the white line (the maximum absorbance) after internal energy calibration. I am wondering how to determine its error. Is it -0.5 ~ +0.5 ev, due to the step size(0.5ev) for data collection? Does it depend on the monochromator? Thanks. ATHENA on Ubuntu

Dear All, I ve installed ifeffit on my ubuntu desktop. I try to load it and apparently faster than in my windows desktop. The problem is, when i have selected the EXAFS data file in athena data column, i could not find the OK button in the lower left part of the window so i could not continue to work. Hi Jeff, (A somewhat belated) happy new year. I was at the APS recently and it so happened that Bruce was using sector 20 right before me. I was curious about the version of ixafs for snow leopard and if there was any way that I might be of some help to you (Bruce mentioned your surgery). I also noticed your note (just now) on the ifeffit list about wanting to run a beta. What I would try if I were you is first importing your data into Athena. I've only used this program for PCA and LCF so I don't know if this will work for the other types of analysis but this is what I do to get my data working. 1) Import the data into Athena (which requires that you specify your mu0, muE) 2) Click on the checkbox for the individual file that you want to make "ready" for SixPack 3) Go to file -> saved marked group to file as -> mu(E) .. (( if you want to export it as normalized that is fine but make sure you do your background subtraction, I still save it as a .mu in that case anyhow but I just choose norm(E) instead of mu(E) )) 4) Then Athena prompts you with "marked".. What you need to do is to save it as a .mu file ((or .chi if you're doing EXAFS analysis, but I have not done that so you're going to have to figure out how to do that if that's what you're needing it for)).. So an example file name is one.mu.. (don't put numbers in your file name, the compiler doesn't like it, i.e. cu2ostd.mu is a bad file name) 5) I prefer to remove the header files from the .mu file itself (the stuff with the '#' symbol), I forget if this upsets the SixPack program. Please see below for what type of file output that I have been able to use. Then in the end you should have two columns, instead of the three that you had in your mail that you sent to the list. If you want me to send you an example file, just e-mail me. I had asked the same question to Sam webb sir and I am lucky that I got a response from him too. The response is: "Hi Abhijeet - The file attached got added as text to the message, so I copied it and pasted it into a notepad document. Make sure there is not a blank line at the end of the data. I've attached my file. When you load, it'll come up with the generic reader. Choose column 1 as E, column 2 as I0 and column 3 as I1. Make sure that you have "1" line selected as the offset (to ignore the header). It should read correctly and then make sure you plot MuT, not MuF. Worked simply for me. Also make sure you are doing this in the viewer and not in another module. The SamView module imports all data, and writes a 2 column ascii. The other use a plain, 2 column ascii format. How to calculate F-value for XANES PCA results

Hi everyone, I was looking through the literature on how to handle PC analysis data and saw that there are several different methods you can use for determining how many components there are in the series of scans. Included in SixPack are the indicator function, scree test, and the ability to quickly do the reduced eigenvalue ratios. I've been digging through the literature as to how to calculate the F-values. The closest to an answer that I got was: "The above-mentioned reduction of the body of experimental data, that is, the decision of what components correspond to the noise and what are the principal components, is now made on the basis of an F test of the variance associated with eigenvalue k and the summed variance associated with noise eigenvalues (k+1, ..., c). The null hypothesis is that a given factor k is a member of the pool of noise factors. The probability that an F value would be higher than the current value is given by %SL (percentage of significance level). Thus, the kth factor is accepted as a principal component if %SL is lower than some test level." (Garcia 1995). We ran the PCA on the reduction of iron while scanning at increased temperatures. I checked the foil standard but did not see any shift in the max at 7112, we scanned at 0.5 eV intervals (2 eV resolution at the beam). I thought I understood what that statement was saying but I'm almost certain I'm doing something wrong. I have attached the .xlsx file that I was working on and hope someone can point me to the right direction. The file includes the components of the PCA and some of the variances that I was calculating. If there is a paper that someone shows an actual calculation of this in the supplemental materials that would have been exactly what I was looking for! Thanks for the help! Hi Abhijeet, Sorry, I guess Cu2O is coordinated by 2 oxygen atoms and 12 cu atoms. If the cluster of atoms that you give to FEFF doesn't match the structure of the sample then the fit will not work. Also I try to open E, I0, It data format file but still not able to open or plot any data. I also tried to open the example data given with the programm, but got the same result. I had gone through the SIXPack Documentation, but not able to get how to load a data file. SIXPack: How to load a data file

Hi all, I am doing some data analysis of XANES as well as EXAFS data using data analysis software SIXPack. I am not able to load any data file to get the spectra plotted. I used E and mu(E) data format file. Also I try to open E, I0, It data format file but still not able to open or plot any data. I also tried to open the example data given with the programm, but got the same result. I had gone through the SIXPack Documentation, but not able to get how to load a data file.
