Contributions from 2 paths

Dear All, I am analyzing Neodymium Oxide with G.I.Feffit. I have two paths and I'm having trouble showing the contributions (chi data, Forward and back Fouirer Transform) to the fit from each path. I ran into a problem with the Sigma2 for the second path, sigma2_2. When I guess sigma2_2 I can print out the individual path contributions to the fit with the fitted parameters factored in. If I define, def ( ), sigma2_2 = sigma2_1 then the path contributions that I try to print out do not have the debye-waller parameters factored in. I have tried the analysis with feffit245 and the path contributions it shows seem be consistent with the fit. So, I figure I must be writing something wrong in my command file. I have attached the fit command files, log files, and contribution graphs for when I guess sigma2_2 and define sigma2_2 = sigma2_1. Problem loading application on Mac OSX 10.4.7

Hello, I just downloaded ifeffit version - ifeffit-1-1.2.9-Mac10.4_horae62_pkg.dmg - to my Mac - Version 10.4.7 - and am having some trouble running the programs. When I double click on the application file I am prompted to "Please pick an output device;" my choices are either "X11 graphics" or "Aquaterm." When I choose either of them, the application fails and the icon disappears from the dock. Has anyone else encountered this problem? Is there a different version available for Mac OSX 10.4.7? hi everybody, does anyone have a literature reference explaining the shoulder in the XANES spectrum of HfO2 after the white line at about 9.58 keV. Attempted XANES calc using FEFF8.1 - what's wrong?

I tried the XANES calculation on FEFF8.10 with calcite at the Ca K-edge as the object. I had just taken some data on this compound, and I wanted to see how it compares. The attached shows that it doesn't compare all that well. I've also attached the feff.inp file I used, which was made by ATOMS using coordinates from the atoms.inp database. I used default parameters and read the result from the xmu.dat file. The energy cal on the experimental data was done using the Sb L3-edge assumed at 4132.2eV, since 3um foils of Ca metal are a little hard to handle :-). Next stop, I suppose, is FDMNES, which I recently downloaded. mam

The first graph shows the usual range of EXAFS (~ 1000 eV above the edge) on the horizontal scale, and the atomic number on the vertical scale, with inserted energies of the main MPE. You can see that for 3d elements (Ti-Zn) the EXAFS range is almost free of MPE, the prominent 1s3p still within 100 eV of the edge, and the weak 1s2p at the end of the usual EXAFS range. For 4p elements(Ga-Kr) the 1s3p slowly moves into the EXAFS region. And beyond Kr, the strong 1s3d excitation gets beyond the 100 eV mark, so that two prominent MPE are to be taken into account. The L EXAFS are, as seen from the graph, practically all infested by MPE, so that there are no "clean" or "safe" ranges of Z. In the second graph, the "real" atomic backgrounds, extracted from EXAFS spectra, are shown for 4p elements. ALthough very noisy, they show what kind of an ansatz would be necessary to approximate at least crudely their shape. I imagine that two functional terms with proper energy position and amplitude (these are mostly transferable, prepared in tables) but with a small common fittable energy shift (to account for different energy calibrations or small chemical shifts). To allow the usual sloppines in the practical EXAFS analysis regarding the use of proper "matrix" subtraction etc, it would be sensible to retain some smooth background function, either a spline or a polynomial, but with much less free parameters. My feeling is that a 4-interval spline or 4th degree polynomial should be sufficient since the spline would not need to simulate the sharp jumps of MPE. Best wishes Lojz

Other programs than FEFF - GNXAS and MXAN

I heard a talk by Ziyu Wu of Beijing Synchrotron Radiation Facility in which he said that the international community prefers a package called GNAXS to FEFF for EXAFS calculations. He also has his own package called MXAN for XANES fitting. What do other people think of these programs? Would it be possible/worthwhile to modify Athena/IFEFFIT to use one of these other programs? I haven't investigated them, so I don't know whether it would be possible to put a shell around GNAXS which would make it look like FEFF and therefore be usable directly by IFEFFIT. mam

XAFS Analysis using Ifeffit

Dear all, to mam : your referee is a dumb, clearly ! feff8 can do both. One more quick and dirty referee. Some journals do money nowadays. Easy to answer there is an EXAFS card, which is not made for XANES, clearly... to all : gnxas is not designed to be easy to use; it is not designed as a "black box". it needs some effort and that's an opposite way to feff. this strategy has its own pros and cons; and corresponds to what was taught in Italy and France in the 90's on XAFS ("work hard school"). I survived it ... But the authors have considerably modified they vision recently (open to actinides) and it is becoming more more accessible, tough not as easy as feff. For instance, the great biotech group at SSRL widely use it. One advantage of their strategy is that not everyone can claim to do "state of the art" EXAFS simulation without some deep understanding of what's going on. I've seen, in contrast, papers in which people were claiming so much about feff (so-call "good and bad things") but their calculations were far from optimum (they are never, I know for sure myself !) so their feff "evaluation" was quite very poor in fact. also gnxas is not just for glasses. it is for everything of course. they applied it often to glasses because it corresponds to what physicists where highly interested in the 90's. Nowadays the situation is quite different because environmental and biological sciences invaded the field but gnxas is highly involved in the biotech field at SSRL, for instance. With gnxas, this is not to happen soon because you always feel to be a "primitive and modest gnxas user", given the intrinsic complexity of the program and its numerous options and, I must say, its documentation that is not always updated as the code is; leaving some perplexity, if not bad mood sometimes. Also, the graphical subroutine uses some kind of unpopular primitive odd (dumb) library that is not always very easy to find or to install (many alternatives would be much more easier ...) Finally, their supported plateforms is not typical of what users now use nowadays. Surprisingly, they promote either very expensive proprietary (HP UNIX, VMS etc) or so-calmled "open source" free plateforms (Linux)(Red Hat is no more but a gnxas distribution for RedHat is still available; so there is some inconsistencies here in the gnxas policies). That's their choice but it is getting more and more 90's outdated, not reflecting 2006. But basically, a modernized front end of gnxas would be great. But one has to get into that programming to make it easy-to-click (like many would like too). With Atoms of Bruce Ravel, there are options to prepare these so-odd files needed for gnxas. this is already a wonderful first step. Any decent model of the EXAFS for high Z cations should be done with that program, basically. Sixpack, ifeffit, but mostly FEFF, are missing the multi-electronic excitation (MEE) modeling. This is well known and their authors are well aware of this limitation. The atomic-XAFS vs. MEE "battle" a few years ago contributed to this unfortunate segmentation. But most users don't even "smell" these MEE's (or AXAFS if you prefer) in their data and process them straight away. they cannnot be 100% blamed, MEE are also quite vicious features. but more and more is done that is not appropriate because of these nice GIUs (athena, sixpack). so it is difficult to decide what to do. Also, like others, I ve found that MEE are more and more visible as much as the metal concentration probed is getting lower and lower (comparative study of Mn permanganate solutions at more and more dilutions makes that the MEE is increadingly more detected in the normalized EXAFS). And this now standard to look at diluted metals, in environmental samples with these 3rd generation, highly-stabilized sources (SLS for instance). But we are getting more or less overflowded with data with all these new sources everywhere and funding agencies need papers and we go straight into it... MAM : I won't blame them not to have Windows version as I know many other GREAT programs, incl. yours, that run only on Windows (still, what a limitation to be better quoted...) as they could easily run on other plateforms... (get rid of these registers !). I'm thinking also to the viper/xanda series. So, any close future to get more gnxas done, if one does not want to jump into it... and still the best exafs-fitting package for sure. We all wish to be using it more but this is not gonna happen soon. FF

mxan and gnxas

1. how to get mxan: as far as i know, mxan is available free of charge, although not ready for download. you should directly contact maurizio dot benfatto @ lnf dot infn dot it. caveat: the documentation is *very* short, and there is no interface, so here's another reason to keep in touch with the developer. mxan means "minuit xanes", so it uses the minuit minimization procedures to fit either structural (i.e. atomic positions) or physical (i.e. broadening, plasmon, etc.) parameters. it seems the best choice if you deal with a few atoms (biomolecules, coordination compounds, and such). 2. my two cents on gnxas: this package is either very powerful, and very scary. you have to be always aware of what you're doing, because it's no black box. but once you manage to learn the basics, you are awarded with wonderful quality and stability of the fit (minuit is used to avoid false minima during minimization), and total control of the background subtraction (spline and multi-electron excitation refined simultaneously during the fit). other useful features are asymmetric distributions, and the automatic inclusion of all ms paths in the n-body signal generation. the cons: there's no fourier filtering (the fit is done on chi(E)), there are a few bugs in the potential calculation that prevent a smooth generation of signals above 7 angstrom, and you have to spend a lot of time learning the various modules of the package. hope this can help, -- francesco giannici dept. of inorganic and analytical chemistry università di palermo giannici(a)pa.ismn.cnr.it

Problems with GeO2

Hello, my name is Andreas Schacht and I am working with germanium and germanium oxides in my diploma thesis. Therefore I was trying to simulate the XANES spectra of both with feff. The results for germanium seem to be very good in comparison to the experimental data but the simulated spectra of GeO2 in the alpha-quartz structure is far away from all the experimental spectra I have seen. So I was wondering if someone has some experience with calculating the XANES spectra of germanium oxides. Thanks for any help. "FEFF+IFEFFIT" and "cumulant expansion+ratio method" approaches

Dear all, I'm stuck on a peculiar situation and would appreciate any kind of help available. I need to "translate" EXAFS analysis results obtained with IFEFFIT/FEFF into the "language" of the cumulant expansion/ratio method approach. More specifically, I have to relate my mean interatomic distance R obtained with IFEFFIT to the first cumulants (mean interatomic distances) that show up in the ratio method formalism. I'm saying the cumulantS because the ratio method makes a distinction between the so called "effective P(r,lambda)" and "real rho(r)" distributions of interatomic distances, which are related by: P(r,lambda)=rho(r)*[[exp(-2r/lambda)]/r^2] . For the second cumulant (Debye-Waller factor or sigma^2) and higher terms, the difference between "effective" and "real" values is not significant unless the disorder in the sample is really big. But for the first cumulant it is significant (at least at not very low temperatures), being the "real" first cumulant bigger than the "effective" one by a term like [(2*sigma^2)/r]*[1+(r/lambda)]. My dilemma is: how my mean interatomic distance R from IFEFFIT relates to the "effective" and "real" first cumulants? Should it be the same as one of them? Which one? Or it doesn't correspond exactly to any of them? Any comments will be welcome... Regards, Leandro

ifeffit & horae now officially in Debian distribution

Hello All: As of today, the ifeffit and horae programs are in the Debian archives. because of their dependence on pgplot which is non-free, they are in the contrib section of the unstable distribution. Please make sure that you have "main contrib non-free" in your apt sources line. If all goes smoothly, they will be available for all the Debian-supported architectures and in 10 days or so will migrate to the testing distribution. I expect that they will also be available under Ubuntu soon. Because of this, I will stop providing ifeffit and horae on my private repository. A feff question

Hi all, I know how to handle doping in feff/ifeffit/artemis, but I'm not so confident with crystal structures that have a large fraction of vacancies. Suppose a site has a SOF of 0.50...and no other atom that substitutes. I could run atoms with the site filled, and then run feff, and then use Artemis to cut the amplitude of paths involving that scatterer in half...but will the feff calculation be anywhere near correct? It seems to me like this is a little like running a 6 angstrom cluster and then taking paths out to 6 angstroms--in that case, those last paths aren't very accurate because feff treats those atoms as if they are missing some neighbors. In this case, we have the opposite problem, with feff treating atoms as having more neighbors than they do. I guess one solution would be to go into the feff.inp file and remove roughly the right fraction of the atoms in question. Thanks for the references, Anatoly! And, what the heck, I might as well give my opinion on the general topic. While the referee's argument is understandable, I think there are few "physics" fields in which undergrads can make greater contributions than in the characterization of materials using EXAFS. I think that to be good at using EXAFS, a researcher must have very strong general research skills. For example, they have to be able to read the literature, communicate in both directions with those in other fields (e.g., chemists), visualize, be able to distinguish real effects from noise, be able to devise tests to establish the cause of observed effects, etc.. The technique itself requires a substantial learning curve; 80 hours seems about right to be able to =begin= to use it productively. But not a lot of specific Ph.D., or even advanced undergraduate, material is required. How could it be? Although a lot of EXAFS experts were trained in physics, we're seeing more who come out of a variety of disparate fields. And you, Bruce, and others have offered EXAFS short courses for years. So this makes it perfect for a talented undergraduate. Undergraduate interns have the time to spare for that 80-hour learning curve; that only takes the first two weeks of a summer internship. And there's no reason that the best of them shouldn't have better general research skills than a mediocre graduate student. And that's what I've found. The average quality of work does depend on the level of the student in the expected way: high school < undergrad < masters < Ph.D.. But the variation within groups is considerably greater than the variation between groups. In fact, the best member of my research group I ever had, the one who did the most sophisticated work, was a high school student!
