Ifeffit development tools?

Hello all, As a daily-user of Ifeffit&friends I found many times the necessity to implement new functionalities for XAFS analysis that surround Athena and Artemis. At the moment the Fortran/C/Perl/Python/Tcl interfaces to Ifeffit are great and Bruce's Demeter OO-project is fantastic but still broken in some important functions (I know that developing an open source project is a lot of voluntary work). For these reasons I would like to know your point of view on the idea to find a standard in the creation of Ifeffit applications in order to permit the interested community to contribute/share in the programming effort. Practically speaking, if someone would like to implement a new functionality based on the Ifeffit library which directives should follow to integrate the existing applications? It makes sense. An easy check would be to compare EXAFS of samples 13 and 14. Dear All, I am comparing some simulated EXAFS signals to the file fb.013 from the Farrel-Lytle database. I would be hugely grateful if someone with more knowledge of this data could comfirm the meaning of the line - # FE83 B17 HT=400C, AT NT In particular I need to know the sample temp but to my untrained eye the line is ambiguous (I am hoping it is 673K...) The whole header is below for reference but it's only temp I need. conversion to Artemis k^0*chi(k) form

Re the recent discussion of importing data into Artemis: I've just posted to my beamline website http://xraysweb.lbl.gov/uxas/Beamline/Software/Software.htm a progran which takes a 2-column k vs. k^n*chi(k) file, divides by k^n and interpolates to a uniform grid to make it suitable for Artemis or Sixpack. This will work on earlier versions of Artemis which expect k to be tabulated starting at k=0 and going up in 0.05A^-1 steps. Look for the link to EXAFS to Artemis.zip, download that and also lvanlys.dll and the LabVIEW run-time engine, if you don't have these already. mam

Hi, I want only to inform Bruce and all the ifeffit´s users that I downloaded the ifeffit 1.2.10 version on my new computer that uses Window Vista software! After trying several times to load it from your site (and this is a problem of Vista!), now I have my athena, artemis and hephaestus. I must admit the program works a quite good. Ok, somethimes it crashes by itself, but you have only to close and reopen it (so, save all every 5 minutes). I hope no other problems emerge! Dear Prof: Thanks for your link informations that about AgBr(1-x)Cl(x=0.1667), but in our Zn doped case the concentration x=0.06, following your ratio doping rule, the doped Zn atom can't replaced the second layer 7 Li atoms, it should stand far away from Nb core atom(~7th layer), and we make sure the doped effect can't be ignored, so it's a strict situation, and we also can't deny the possibility for Zn atom stand the second layer Li atoms, so can you tell us the great experiences that you deal with these problem. Linear combination fitting

Hi, I have a general basic question about linear combination fitting (LCF) with Athena. I have XANES spectra from two different mixtures. Both were mixed from two reference compounds in a 1:3 ratio. In one mixture the ratio is based on the weight of both reference compounds and in the other the ratio is based on the concentration of the element of interest (the concentrations in the reference compounds are not equal). If I am doing LCF on these spectra, which spectra would yield to the expected weighting parameters 0.25 and 0.75? What actually represent a normalized spectrum? Is a normalized spectrum a spectrum what one atom of interest would produce ? thanks a lot, jens

help: can I use ifeffit to predict chi?

hi, Can anyone tell me whether I can use ifeffit to do this job? I want to know the % change in chi when the molecule have 3% change in radius? All I have is just the crystal struture of gamma-Fe2O3, which means I can only get the Feff. How can I introduce 3% change in redius so that I can get the difference of chi? Can anyone help me? Hi Josh, i have made two calculations respectively pyrite. You can see the results in the postscript file. The first (A) plot is from your pyrite.dat, the second plot is based on your feff.inp but recalculated on my Computer. The last (C) plot is based on my own crystallographic data (spacegroup p 2_1 /a -3) and feff.inp (attached as eck-feff.inp) file, maybe the same crystallographic data you used? With my feff.inp i can approve all of your atom-positions with the exception of atom 11 in your list respectively atom Fe3 in my list. But the results in the diagramm are nearly the same. scattering from H atoms

Hallo everyone, I have data of an hydrated mineral (a standard material, with known crystallographic structure), where the nearest neighbors are hydrogen atoms at about 0.8 angs from the absorber. my question, if anybody has had similar problem, is how do I differentiate between noise and contribution from H scattering in my exafs data. If I want to, I can get to a stage where I have almost no intensify in the FT data at r<1. but I don't know if this is a better interpretation. the feff input file suggest strong scattering from H atoms and I wouldn't want to just ignore these paths in the fit. Any suggestions would be most appreciated. Yael

Hi Eckhard, Try the attatched feff.inp files (gypsum.inp and pyrite.inp). I find that these produce different spectra with edges at ~2468.5 - gypsum ~2469.0 - pyrite If you use do not get the same results, then there is something wrong with the code and we will have some debugging to do. Also, if there are multiple sulfur sites in the material which have different local structure, you will need to do a configurational average by running with each site as the absorbing atom and averaging the signals. Dear Chachi, first of all, you need to work on your crystallographic description of the system. I'm sure you are aware of the ordering transistion in Fe-Co at around 730 °C. Your description currently uses parts of the ordered phase, and other parts of the unordered. Above 730 °C, your description as a bcc structure is correct, however your atomic parameters and the neighbor shells are not. The system then has a bcc structure (Im-3m), with mixed Fe/Co occupancy on the single crystallographic position 2a. It should be modelled as such, with mixed occupancy on the neighboring sites. There's excellent tutorials how to deal with mixed sites. However, be aware that the scattering properties of iron and cobalt is very similar, you you won't really be able to fit your site occupancy. Below 730 °C, the system starts to order. The ordered phase is NOT bcc anymore, but consists of two intersecting primitive cubic lattices, shifted by (1/2 1/2 1/2). The structure prototype is often called B2, after its Strukturberichte symbol (http://cst- www.nrl.navy.mil/lattice/struk/index.html) Now, the rest of your crystallographic description matches. The neighbor shells will be N1=8Co and N2=6Fe. However, the symmetry is not bcc (Im-3m), but primitive (Pm-3m). Looking at your fit and feff calculation, it seems, that you have used the fully ordered phase for modelling your alloy. As you have pointed out yourself, it's not clear that the alloy really is fully ordered. Your alloy might be partially ordered, as also indicated by the Mossbauer data. In this case, you need to mix several feff calculations, with each cobalt and iron on the first and second neighbor position. You could start by assuming an ordering parameter 'op'. The first shell would then be N1=8(op Co+(1-op)Fe), the second is N2=6(op Fe+(1-op)Co). Dear all, I´m trying to deal with exafs data of a Ni-phosphate compound, using Athena/Artemis. This is a simple structure (I think), with the hexacoordinated ion surrounded by water molecules on the first shell. The question I have concerns the negative value for e0 I´m having. Is this a bad thing? Maybe I´m doing something wrong? I´ve tried some issues, as those proposed on the Shelly Kelly´s tutorial, but without success. Can you help me, please? Attached are an example of the Athena and Artemis projects i´m using. Thanks a lot. Mauricio

Debye model and Debye Waller factor

Dear Bruce In your "Introduction to FEFFIT" (http://feff.phys.washington.edu/~ravel/) you suggest in the beginning to use the DW factor according to the Debye model [debye(temp, thetad)] for the simple Cu foil. Then you ask to try with the Einstein model. I gave a look at the theory but I did not understand how to apply it to the fit. Anyway performing some FEFF calculation of this Cu foil, it looks that the Debye model works quite well but I am a very beginner feffusers and I am not an expert about IFFEFIT too. Anyway the samples I have to analyze are metallic alloy mainly based on Fe with some diluted element such as (Cu, Ni, Mn each less than 1at%). Is the Debye model good approximation for transition metal alloy? Is it better just to leave all Debye Waller factors free? In FEFF calculation, does it have any meaning to use the NOHOLE card and the S02=0.9? Thank you for your help Best regards, Sebastiano Cammelli

Hi Mauro, This is probably a bug in feff. There is probably a workaround. Can you send your feff.inp file and I will try to help find the right cards to make your file run. Hi Eckard, I realize that you have posted a message every month for about 3 months in a row without any reply: Shame on us... I will try to answer some of your questions and maybe that will help to get some discussion going. The energy scale in feff8 is NOT defined as you would expect it to be for determining the absolute energy of an edge. The energy scale in FEFF8 is related to the difference between the energy level of the intersist (potential level inbetween the muffin tins that represent atoms) and the threshold energy level for the excitation of the electron. I realize that this doesn't solve your problem, but hopefully it will spark some discussion. I try to get the k-edge of sulfur (as absorber) in FeS2. I get the edge at ~2472 eV and i think this is wrong because i get the same energy with gypsum and i think there should be an energyshift related to 2472 eV. My proceeding is as follows: calculate the atomic positions with the asymetric unit from the http://rruff.geo.arizona.edu/AMS/amcsd.php database (Pyrite spacegroup Pa3) respectively http://rruff.geo.arizona.edu/AMS/xtal_data/CIFfiles/00596.cif with "powdercell 2.4" feffrun with the feff.inp-file like in the attachment (thanks to Josh Kas for his feff-hints) I started the feff-run on the one hand with 12 atoms (unitcell) and on the other hand with 22 atoms (14x Fe and 8x S in the cube) After this i plotted from xmu.dat the absorbtion mu (column 4) as a function of the energy (column 1). The result is in the attachment too. I don't know why i get everytime the Sulfur-k-edge at the same position (for pyrite or gypsum) respectively without energyshift related to 2472 eV. many thanks for your help :-) Ciao, Eckhard Fri Jun 15 08:48:21 CDT 2007 Hallo @all, (first at all, sorry for my bad english) i'm a student working on my diploma thesis (nexafs/xanes) and my job is to simulate with FEFF 8.4 spectra, for example absorption as a function of energy (mu_(E)). I'm a newbie in this topic and i tried to get the k-edge of Sulfur for the substance gypsum (CaSO4 * 2(H2O)) and pyrite (FeS2). I'm interested in the XANES-range of the spectra not the EXAFS. I get everytime my peaks at ~2472 eV for Sulfur as absorber whatever substance i use (gypsum, pyrite,...). There are no differences with the peak position on the energy-scale or shifts. I'm really confused :-( I think, there should be differences in the spectra... I send you two feff.inp files from my feff-runs. My source is the mineralogy database (http://rruff.geo.arizona.edu/AMS/amcsd.php) where i get the data for the unitcell. Then i put the data in the XtalDraw program to get the positions of the Atoms in Angstrom, by the way i get i nice 3D-View of the unitcell :-). Then i put the values of the positions into feff... Linear Combination Fitting in Athena-

I'm doing linear combination fits using 10 standards total, and choosing to use at most 3 or 4 standards in the fit. The problem is that depending on which I choose, 3 or 4, the results vary significantly. Often one standard will show up in one fit using at most 3 standards and not in a fit using at most 4 standards. For example: Unknown A: Fit using at most 3 standards Standard 1= 0.213 Standard 2= 0.374 Standard 3= 0.413 Fit using at most 4 standards Standard 1= 0.282 Standard 2= 0.269 Standard 4= 0.102 Standard 5= 0.346 Unknown B: Fit using at most 3 standards Standard 1= 0.278 Standard 2= 0.745 Fit using at most 4 standards Standard 2= 0.694 Standard 3= 0.117 Standard 4= 0.227 Note that the same 10 standards are run in each case, its only the number I choose to use in the best fit that is varying. As you can see, hopefully, the results vary significantly. Any ideas as to why this might happen? Any advice you can give on attaining more consistent results would be greatly appreciated. Thank you! Hi, all. I come with some software problems. I am using a Mac with System Version: Mac OS X 10.4.10 (8R4031) Kernel Version: Darwin 8.10.3 I just installed the new version of horae package 066 released by Dr Paul Fons. Everything works ok except for the plot window: it just shows the lines, but not any words, numbers, not the scale of the coordinate, not the name of the file. Another problem is I can not print the plot. I tried the previous version written by Jeff, these problems went away but the feff6 did not work then. Anything I need to figure out for the system?
